Is he just molting?

I have noticed today that Alfies head seems to be missing feathers. It looks like the end of his feathers are poking through. Is this him just moulting as he is about 2-3 months old now or could it be mites?

Your little sweetie sounds like he is simply moutling. If it were a case of mites, then your little guy would have a crusty growth around the beak and cere area, and also potentially around the eyes if it has spread.

So, from what you describe, it sounds like he's got pin feathers on his head...it's the keratin sheaths that surround the new feathers as they grow in that you are probably seeing.:p
